The Aston Villa wide man arrived at the back post to sweep home Mohamed Salah’s cross in the 100th minute and send the Pharaohs into the last four of the competition.
Trézéguet had stepped off the bench as a half-time substitute as Egypt came from behind to complete the turnaround in their quarter-final tie.
Sofiane Boufal’s early penalty had put Morocco in front early on in Yaounde before Salah levelled matters in the 53rd minute.
Egypt will now face tournament hosts Cameroon in the semi-finals on Thursday (ko 7pm).
Having reached the round of 16 in 2019, they are looking to triumph for the first time since 2010 having finished runners-up in 2017.
Trézéguet joins Villa team-mate Bertrand Traoré in the AFCON last four after Burkina Faso also reached the semi-finals on Saturday.
Burkina Faso last reached the semi-finals in 2017 and are looking to repeat their 2013 run to the final.
